Personally, I would try to slim down the width of those sprites to 32 and save yourself the trouble. 32 width will give you flexibility with most of the RPG Maker engines. Importing odd-sized sprites isn't really an issue regardless, so long as you are prepared to shape the rest of your graphics around them.
There's really no guarantee that you can future-proof your sprites by making them 48x48 but if it's any indication, The 48x48 dimensions in MV wasn't exactly a popular change.
